It was 6-6 at the interval, with Toby Flood and Morne Steyn swapping penalties, but the Boks took charge after the break to race to a 21-11 victory that made up for their shock defeat against Scotland last weekend.
Tries from Willem Alberts and Lwazi Mvovo took the South Africans clear and Steyn added a conversion and a third penalty to stretch the lead to 21-6.
There was some consolation for England with a last gasp interception try from full back Ben Foden, but they ended well beaten.
